Upgrading Custom Web Pages

We are just running an upgrade from 9.1.3 to 9.5.1. The installation on the Web server does not upgrade any custom web pages which have been created (it just updates the main "TM1Web" page). Does know of any quick ways to update these other directories, or do we have to start again (ie: make new copies of TM1Web directory, run Web Customiser, make edits of Web.config etc etc
