Scott, I recall a similar issue in EV 9.1.2, multiple alias(es) with same name (only different case) would result in undefined behavior, but this 'bug' was solved in EV 9.3.1! (the version you have), your issue seems to be a variant of that one though. So I suggest you contact Cognos Support to repo...
